Im fairly new to this game and was wondering if there is really a difference when advanceing. I have. a mercenary and sith marauder so i want a jedi shadow or sith assassin but i dont know if there is really a difference, i do like that sith assassins have electric abilities but thats not a big deal. Really im just wondering if in the end are they the same? Like does each skill have an equivalent to the other?

Essentially, yes. The Sith's equivalent of "project" has no ability delay giving them a very slight advantage if they were to come upon a consular in PVP. Other than that they are pretty equal.
