A question about agents and the story implications of siding with the Republic

Okay so as far as I'm aware there are two separate ways to become a double agent for the Republic. You have the Agent storyline where you give the codex to Ardun Kothe and then later on in the expansions all classes can choice to become a saboteur for the opposite faction.

Can someone explain how the saboteur stuff works in the expansions and how exactly it would play out if you already joined the Republic in the Agent storyline? Also how far does it go? Are you "officially" a member of the Republic as far as story is concerned? I get that its not reflected in game as an actual faction change.

If someone could give me an overview of how exactly to achieve both of these and how they interact with one another it would be much appreciated!

I did the double agent part on my Sorc, really just have so many toons I wanted to see how each branch of different story choices worked out. So far you're still working with the Empire but the only person that know's your true intentions is the SIS Agent controlling you. Cause I ran into Tau Idair during Mek-Sha she was pretty mean to me wanted to be like uhh Hello I work for you on the low!
