I am binge watching The Clone Wars and am at season 3 and am very confused. It seems like they are stepping on things that already happened. For example- they go to Toyderia and ask for help but the very first episode was Yoda securing a alliance with them. The last episode I watched was the one with Asoka and Padme on Alderan. This was clearly after season 2 and the finale since Aurra was talking about the crash yet Zira was still in Jail at the end but they broke her out at the end of Season 1. Am I missing something, is Netflix missing content?

No, it was kind've a weird thing they did with this show, being all over the place. They make it fairly easy to piece together which part goes where chronologically at least.

Yeah its not in chronological order, George made a bunch of episodes and then was like "hey lets go back to that one" or "lets look at what happened before that bit" etc. It may be a bit late now but here is the correct order.
