for damage, should i spec pyro or arsenal and should i do it in PT or merc?

Right now, go powertech pyro. However, it has been rumored that the PT will hit be hit by the nerf bat, because of whiny PvP players. So Merc may end up a better choice for pve in the future.

There have been no credible rumors about proposed class balance changes.

Regardless...

All ranged DPS other than Sniper are at an inherent disadvantage because of being reliant on casted/channeled attacks, and only Sniper has the proper toolset to avoid having them become a liability (and even then, it can be a problem sometimes).

Pyro PT, even with some balance adjustments, will still be a drastically more mobile class built around instant-use abilities, and thus more fundamentally healthy even if the burst or sustained DPS is toned down slightly. Both PVE and PVP content require mobility in DPS in many situations, and there is no avoiding turreting on Mercenary.

Merc is not in a *bad* place, per se, just BioWare design philosophy has ranged at an eternal disadvantage (just as having ranged DPS built around instant-casts would give them an eternal advantage that could never be overcome).
