Simple question which one should I choose? I'm stuck they both get some pretty beastly looking armor and boom booms, so I'm extending the question to the community which should I choose and why?

They are mirror classes, and functionally identical.

So the decision depends on faction preference and personal taste wrt class story.
As if I have anything worth putting in a signature...

Commando = leader of Havoc Squad, Big cannon, soldier, trooper look, mortar volley.

Bounty Hunter = In it for the cash, 2 guns, Merc look, death from above.

One thing to note for leveling is that the bounty hunter gets a healing companion first.

Although the trooper doesn't have to wait long for their healer, they get one at the end of Taris. The nice thing about the trooper is that all your companions wear heavy aim armor - so they tend to be very easy to equip. That said, my preference is the merc - but that's because I am a big fan of dual blasters.
