One more last thing to add onto the situation is, the enemies can still do damage to me and my companion still attacks the enemy. I cannot hurt it or select the invisible enemy as its not there, although I can use area attacks like Smash to hit it, I think so at least unless its still just my companion hitting it.

They are not enemies with cloaking or anything like that either.

So I don't know why but in the mid-stages of the game, 26> I've started to run into a common bug that has some enemies that I'm facing turn invisible, I have no idea why this may occur. Just wondering to see if anyone else has this issue.

I would absolutely love to see a SIS agent class & Imperial Trooper! Although, as sad as it is... knowing bioware it'll be to much work to make two new classes.

I'm a returning player as well so and I can see what you mean.

I'm not sure if this will work because I've never ran into this problem, but try and turning off your anti virus and see if that works.
