Considering that HK-01 seems only capable of hacking droids, I'd say they'd only be able to take over the droids.

However there are 10,000 of them. Its certainly plausible they could cause a distraction and reprogram the navicomputer, though I expect the crew are not as stupid as the droids as to leave the bridge unmanned. However there is the possibility they could cripple the engines, or lower the particle shields for boarding parties.

Note: These are just my estimates, if you think changes need to be made just let me know and I will update the numbers accordingly. These are mostly just so we can have a clearer understanding of where what is passively so we can have more focused debate on the things that matter and do not have to do much on the actual numbers. The reason I divided the factions offensive forces differently are mostly due to numbers and to do with tactics they have used in the past. Also, if DS fleet was to attack say Corellia, Coruscant, or Kuat, they would likely combine 1 and 2 so it would be only 2 fleets instead of 2 minor and one major.

Side Note: I feel that GO-TO has already established to have superb macro management skills, correct? That may enable him to pull a few large picture tricks that have little to do with actual warfare.

Well I'm not sure we can be too specific in that way, because ultimately those figures are arbitrary. The way I see it the AE will be confident in keeping the majority of their forces on the defensive just because of the sheer firepower the Executor possesses, I expect they'll dispatch it and a few ISDs to systematically invade and conquer each of the Supremacy's planets - starting with Geonosis. And they'll quickly gain confidence once they release the Supremacy is ill-equipped to fight back against the Super Star Destroyer. Regardless we don't really need to know who is where to make argument about general naval superiority which I suggest we revisit.
