I know Scourge came up with a good story from him, but it was established the Emperor takes no chances. He killed the entire Dark Council just on the off chance they might have been involved with Nyriss. Surely, even if he really wanted to believe Scourge, he wouldn't take that chance, right?

I dont think it was a matter of the Emperor trusting Scourge. In fact I believe the Emperor knew that Scourge was working with Revan to take him out. I think the Emperor's decision was based more on viewing Scourge as someone he could easily manipulate, based on how devoted he is to Sith ideals, and possibly that the ritual to make Scourge immortal would prevent him from betraying him a second time.
