Yeah, you can't login to unequip it since logging in is in and of itself an instance change and it disappears when you login!

I want also to address the Devs about an observation HERE:

We recommend that you refrain from equipping a Matrix Cube until further notice.
Well, Loading the game seems to be a New Loading Area too, because I had my relic Matrix Cube equipped already when I logged in, and it wasn't there when I looked.

Just went through my toons and noticed that some that should have more shards seem not too anymore, anyone else have thisissue? Ie not missing cubes but shards?
