So I just fly myself back then?

Is there a way back to the planetside flashpoint shuttles? For example, if I get a new flashpoint on Balmorra, and board the shuttle to go to it, is there a way back to that Balmorra shuttle, or do I have to ride over to Carrick, get on my own ship, fly it back to Balmorra's space station, then catch the shuttle down to the planet?

You just fly yourself back.

Their purpose is to bring you to the flashpoint, hence flashpoint shuttle.

You mean "shuttle" as in a public conveyance, such as a train, airplane, or bus, that travels back and forth at regular intervals over a particular route, especially a short route or one connecting two transportation systems? Or perhaps in the verb tense, to cause (someone or something) to move to and fro or back and forth by or as if by a shuttle?

In either case, it seems like one of the two directions is missing.

When going to do Flashpoints, the idea of the shuttle is to get there more quickly so the other people who you grouped with, would not have to wait for you so long.

When going back to the planets, they just assume you're going to do some solo play content and therefore you're free to take more time to get there.
