Jedi Knight/Hero of Tython and his boss

I just started my first Jedi Knight playthrough and maybe I didn't pay enough attention to the story but why is he taking orders from the republic general Var Suthra and not the Jedi Council?

 

The Sith Warrior at least has a fellow Sith giving him orders.

The Knight is under orders from the High Council. The High Council sent the Knight to investigate the theft of some Republic military weapons projects that the Council thinks should never have been made in the first place. The Knight is liaising with General Var Suthra, who oversaw those projects. Var Suthra just wanted to protect the Republic following the Sacking of Coruscant, but after the projects were stolen Gen Suthra came to realize the incredibly destructive potential of the projects and (mostly) agreed that they should be scrapped.

And there you've hit upon the second biggest difference (after lack of clones) between SWTOR's Republic Armed Forces and the Clone Wars-era Grand Army of The Republic;

Jedi are not automatically in the chain of command.

 

In the GAR, higher ranked Jedi were automatically Generals, lower ranked ones were automatically Commanders (equivilent to the highest ranked clones), it was simply how everything was set up.

 

In the RAF, while a Jedi can hold military rank, it's either granted them by the Senate, Supreme Chancellor, Supreme Commander, etc. for deeds of valor

(as seen in the Dark Side Knight ending where the RAF rewards the Knight with military rank and honors after the Council rejects them for the rank of Master)

or earned through training and promotions just like any other soldier. There's even one side-mission on Tython where a Jedi character is actually tested to see if they should be allowed to lead others in combat. They don't automatically get to be officers and army commanders just because they use the Force.

 

Moving away from that, it's heavily implied that part of the seperation between the Jedi and the rest of the galaxy by the time of the prequel trilogy is because, despite their claims of neutrality, the Jedi are so subservient to the Senate (and Supreme Chancellor) that many saw them as little more than lap/attack dogs to them. The implication being that as why most of the galaxy - except for those like Bail Organa, Mon Mothma, etc. who knew members of the Order personally instead of simply as a distant archetype - didn't seem to react or care when the Jedi were suddenly wiped out and went from a galaxy-spanning Order to little more than a 'hokey religion' (quote, Han Solo) using a mystical energy that people no longer believed even existed...
