Is it possible to remove/disable the cutscene that plays every time I log or port to the guild ship?

Nope. Even turning on the skip movies config option still shows it. I think it should be a separate option anyhow as I would like to skip the GS animation but leave the rest of the movies as is. A consequence of the animation playing every time is that any guild member that logs into the ship does not see the message of the day.

Same with the Yavin 4 stronghold. Cut scene every single time you go there.

Guild ship isn't a bug. It's a fly-in on a shuttle to a Valor-class (Republic) or Harrower (Imperial).

 

You can just hit spacebar as soon as you hear the shuttle engine sound though, which skips it.

Although i understand why people want to skip it, i think there are currently far more important things BioWare has to fix. Especially since you can just manually skip the cutscene by pressing spacebar.
