Now, if you run KotFE as a smuggler, is Bowdaar's alert easier to complete since he's a former companion or do you have to build your 'relationship' with him back up?

Yes, if you're a Smuggler then you can skip the Eternal Championship grind and immediately go to the next part of the mission, which is the fight Bowdaar gets involved in to free slaves.
