My personal speculation ... Your ship is in use by the companion who frees you from your carbonite prison on some space station out in the middle of nowhere. So you use your ship in your escape. So that means you ship, your ship droid, and a starter companion is all you get to work with unless they somehow work in the smuggler companion the subscribers get with your release as well. On a further note, the new companions I think will be tied into the events that led up to your carbonite freeze. As you gain reputation with them you learn the back story of what when down while you were away. One may even know what happened that lead to your carbonite.

THIS is right along my line of thought.... Although it would be cool if at some point early in the new expansion we have to steal/"borrow" a new ship, and we get the option to choose a new ship. My smuggler would keep his ship, but everybody else would probably just steal the agents ship lol

That escape pod is so you can get off someone else's ship when they are in the middle of one of the PvE on-rails space missions. It's programmed to be an instanced doorway to whatever the last planet you were on before you entered the space mission. While it could possibly be repurposed for that, it's unlikely they'll do that, they'll just use your normal entry/exit ramp for that.
