So what do we get in return for all the hard work on Guild Ships?

Smaller guilds often work together so they can get 8 man groups together by themselves or with one or two other guilds. That way you can do things like ops and pvp just the same. There are plenty of 16 man pugs as well generally so hey, you get around.
No matter what Bioware does, there will always be a demographic feeling left out. PVPers will complain about PVE updates and vice versa, casuals will complain about NiM operations and hardcore PVErs will complain about no new Ops and the addition of fluff (like strongholds). There is no way to satisfy everyone.

You're right that people can get 8 man groups together, but if they have to do that for most of the game's content... then what's the point in remaining in separate guilds? And if they never group up with other people outside their guild, then no harm no foul because this is not the only thing they've decided to pass on.

I understand your point of view and I have no clue why Bioware decided to do it like that (though, I assume their actions are backed up by their internal numbers) however I disagree that everything should be easily accessible by everyone. Personally I'm not in a guild anymore nor do I care to be in one, but I see no problem in having to work together with your guildmates to achieve a goal (like getting to 50mil) or merging with another guild to have fun with more people instead of the 4-5 ones you already know.

I didn't mean me. Despite the fact that I won't be able to help kill Commanders, I'll have access to a fully-unlocked ship in a reasonable timeframe. That doesn't change the facts though - for a small guild, pursuing the guild ship might actually be the opposite of fun because it's simply too big a task to achieve in an emotionally fulfilling period of time.

Wonder what will happen when the first guild leader kicks everyone from his guild and keeps the space ship for him/herself.

Actually would be very Sith like and after all it's his/her guild so can do whatever with it.

That honestly isn't bad advice. If you don't find the effort fun or worth it, find something else that is fun and more worthwhile. After seeing the cost of opening stonghold rooms, even DK, Coruscant rooms,to go along with how restrictive the legacy storage is, I most likely won't even buy a stronghold. I'm not touching or contributing to Guild ships either.

If I didn't have a Nar Shadaa stronghold already, I would buy a DK and Coruscant apartment, not unlock anything in either, and just put in the functional items I want (Legacy Storage, GTN, etc). As it is I'll have 5 rooms I'll never fill that will be accessible to all of my toons.

That means that you have a big ship all to yourself, the problem is now you got no one to pilot it, do maintenance, sweep the floors, so now you got to run around doing everyones job
