Would my ship drop have a higher success rate on crew missions if i was to armor him out?

No, that only affects survivability in combat. Affection increases performance in missions.

In order to increase the success rate of the ship droid you need to buy legacy ship droid which sells the augments to increase the success rate of ship droid for crew skills. This legacy ship droid requires a certain level of legacy and 1M game currency. Can be bought from Legacy pane.

Or you could group with a friend/guildie and get into their ship. You can buy all the parts you want.
