I'm having the same issues. Only 3 proton torps available, and when protons equipped I can't millile down the sheilds. Please fix!

Same issue - to address earlier posts, I don't care if I get 4 proton torpedoes (though I only seem to have 3) and there are four shield generators - I want one of the proton torpedoes to take out the command bridge for the bonus. So because of this bug, I have to choose between completing this mission AT ALL, or always giving up the bonus objective. This blows.

I was having the same problem, however I think I figured it out:

As long as you're getting a 'torpedo lock-on' icon, you have a torpedo left, and you have to hold down your button until you achieve full lock-on. Once you do that all four times, you should end up firing rockets again.

I think a lot of folks are getting confused because of that last torpedo-- Particularly when you think you fired it, but you slipped off the targeting icon just before and it didn't actually fire. The 'one in the pipe, x in the mag' scheme is really counter-intuitive, since it's not that way in virtually every other game ever made.

But I agree, it's a really foolish design decision to not let the player decide whether or not to use proton torpedoes, and just lock them into using torpedoes after firing the first.
...do not ask what your purpose is, define it.

One is in the launcher. The same thing as for missiles.
I always find it a little weird that Bioware did it this way.

The Proton Torpedoes change gameplay of the missions you can use them in. You have to prioritize differently then you're used to.

Changing gameplay has the positive effect of increasing replayability - now you can try to master these missions with the new, "proton-torpedo-enabled" gameplay. The other special consoles you get over time also affect gameplay, but the proton torpedoes are a bigger game changer. I am not convinced if Bioware did really put this in at the right time of the progression (e.g. the end) or picked the right mechanics for it.

Well, since I've put the torpedo launcher in the cargo hold the very day I started this thread, I've come to learn to destroy the bridge with normal missiles. I usually manage to destroy all four shield generators before I have to chase the two frigates for some time, and when I finally get to attack the main ship I unleash missiles on the bridge until it is out of sight, shooting off turret while missiles reload. The next time the flight path has the bridge in sight, a full salvo of missiles usually already destroys it, sometimes, it needs two salvos.

So I have come to a point where not only does it hurt to equip the torpedo launcher, but where I can fulfill that bonus objective without it anyway.

Useless piece is useless.

Try to actually l2p. I have no problems taking oout 3 shield generators and the bridge with my four torpedos. The last shield generator I axe with my normal missles.
Just point me in the direction of the action!

Apparently this is a bug for just some ships. My ship only has 3 torps even though it says I should have 4. I've tested this extensively. It's not 3 + 1 in the tube, it's three total. You can only fire 3 torps before you are out.

Are you sure? I thought this at first as well, but on further examination I turned out to be stupid, and I was indeed able to fire 4 torpedos.
