I think the agent takes out all reasons for a warrior to have any kind of real sneaking mission. Which kind of stinks but it does help the agent be more appealing. Now for a warrior type quest I want to see one where they take an early level quest giver or someone you interact with (who is likable and a friend) and make you hunt him down and kill him. It would test your loyalty to the Empire. Now that I thought about it, it could work for all Empire characters so far: the BH could have to collect his bounty, and the agent would make use of there information gathering and sneakiness to find him.

I don't think it does, I think it just puts the kebosh on large story-arcs that center on infiltration and sneaking around.
And to be honest, aside from the occassional "Corrupt the official/jedi/whoever" type missions, that's not the Sith's role anyway. Too many people are trying to relate to Palpatine, which is a mistake. The palpatine type of Sith, the hidden puppet-master who pulls the strings, well that's your council and even more-so your emperor. In this empire, you hire people to do those things for you. The SW's scheming will likely center around advancement in power, such as defeating and replacing your master.
