False Emperor Story question.

Assuming you're talking about the Ilum questline:

 

 

Ilum takes place directly after the Jedi Knight storyline, where he/she kills the current Emperor. As a result, Malgus sees an opportunity to seize power. He viewed the current Empire as "weak" for discriminating against aliens and believed that drastic change was necessary for victory against the Republic. During the Ilum questline for both sides, he plays both the Empire and Republic forces (by deliberately leaking information) into weakening one another. This all culminates with the False Emperor flashpoint.

Right, the one the JK kills is actually a possessed character (from Voss?) which allows Bioware to open up a whole plethora of potential storyline possibilities in the future.

If it's a possessed guy from Voss then JK not only did not kill an emperor but a Voice of Emperor (more than a profet, less than a possessed body) that Emperor actually wanted to get disposed of.
